Secret Courses are, on a coding level, defined differently from Main Courses in vanilla Super Mario 64. Secret Courses do not have an Act Select screen, and any Stars collected in these areas is added to the "Secret Stars" count in the pause menu, rather than any of the Main Courses' Star count.
